Résumé

Microorganisms are at the heart of Earth’s ecology. Omnipresent, they have been playing a fundamental role in the evolution of life on Earth. Assembled in the form of communities, they present beneficial interactions that are essential for biogeochemical cycles, bioremediation, plants growth and protection, our health and even our survival. However, the synergies that these communities present are not extensively studied, and remain untapped, largely owing to lack of an appropriate technology. This thesis proposes a new technology, called “Microbial Evolution Machine” (MEM), using the driving force of evolution, natural selection, to study microbial ecology and take benefit from it. This thesis work allowed its design, development and demonstration of its application potential. The chosen approach, based on digital millifluidics, consists of using millimeter-sized droplets to compartmentalize and parallelize the culture, manipulation, and analysis of hundreds of communities, and to direct their evolution in an automated way. Its functioning and concept have been validated by a first concrete biological application, which demonstrates an acquisition of antibiotic resistance in bacterial populations of Escherichia coli.
Les microorganismes sont au cœur de l’écologie Terrestre. Omniprésents, ils ont joué et jouent un rôle primordial dans l’évolution de la vie sur Terre. Assemblés sous forme de communautés, ils présentent des interactions bénéfiques et indispensables aux cycles biogéochimiques, à la bioremédiation, à la croissance et la protection des plantes, à notre santé et même à notre survie. Pourtant, les synergies que présentent ces communautés ne sont que peu étudiées, et restent inexploitées, essentiellement par manque d’une technologie appropriée. Cette thèse propose une nouvelle technologie, dite « Machine d’Évolution Microbienne » (MEM), utilisant la force motrice de l’évolution, la sélection naturelle, pour étudier l’écologie microbienne et en tirer profit. Ce travail de thèse a permis sa conception, son développement et la démonstration de son potentiel d'application. L’approche choisie, basée sur la millifluidique digitale, consiste à utiliser des gouttes millimétriques pour compartimenter et paralléliser la culture, la manipulation, l’analyse de centaines de communautés, et diriger leur évolution de manière automatisée. Son fonctionnement et son concept ont été validés par une première application biologique concrète illustrant le cas de l’acquisition d’une antibiorésistance chez des populations bactériennes d’Escherichia coli.
